In Life In Technicolor and I in Viva La Vida, I'm not sure about other songs but I think there are some more. Edit: I just listened to the few bootlegs I got, there are also some samples in Strawberry Swing. Most of the other effects are made by Jonnys guitar (he uses some really epic reverbs) or the synths they use(d) onstage (did they also use them when playing the festivals?)
